Are Toyo Proxes better than the factory Goodyear F1s?

Depends on your definition of better.

If better for you is harsher ride, more tire noise, worse handling, and worse traction, but will last you 40k miles, then yes they are better.

So why would anyone go with Toyo Proxes? They seem about the same price as Goodyear F1s but they are worse in every way except you can get more miles out of them? Seems penny wise, dollar foolish to me?

Because tire longevity is more important to them than performance.

Everyone has their priorities.

Mine get a little squirelly in the rain but I use them every day, ride quality is nice and cushy with only 18psi in them. Don't want anyone to ever catch me unprepared.
