I had this problem with my 99, turned out to be a crack in the sliding rear window glass. Replaced the window and the leaks stopped.

I had a friend of mine w/ the same problem. He found out through a local ford dealer that there was a problem w/ them leaking. He had his rear glass replaced and I think that solved his problem. I think his insurace paid the bill but I'll check with him in the morning.
