air filter looks like new, but the fuel filter was disgustingly needed...

Just pointing out the obvious here, but you took an already underpowered 7,000lb truck and added 1000lbs worth of stuff... Just sayin.

This really doesn't pertain to this subject, but I test drove an 08 5.4 6-speed, and I just wasn't impressed at all with power or ride...

i don't know about the 6 speed, but our f350 with the 5.4 and 4 speed auto has plenty of power to get up and go, sure it issn't a mustang, but for a super duty with a small v8, it has plenty of power to tote all our tools around and still get up to 70 on the freeway with ease... It still gets 13-14 mpg loaded up with a LOT of tools and supplies... impressed as far as the 03 f350... the 08 250 with 1/6 the load should not have these power problems... the 0-60 on the 250 is not bad at all ... it is just cruising speed...

my dad just bought a 2009 5.4 f250. 4 door 4x4 short bed automatic..plenty of power..gets about 13 mpg

the fuel pumps in the 08 5.4 superdutys are absolute garbage. I cannot count the amount I have done. Any good scan tool will allow you to monitor fuel rail pressure. Take it out on the highway and do a few wide open accelerations and watch the fuel pressure to see if it drops in the higher RPMS.

I would get it reflashed and I know this isn't related, but use a frickin motorcraft oil filter, napas don't have the backflow preventer, and dry starts aren't good for the engine
