edge of my pipes are begining to rust, how can i stop it

I had some dual flowmaster's put on a couple months ago. Recently ive noticed a little bit of rust starting to build up right inside the pipes. I keep the outside cleaned and polished and keep the insides wiped down w/ a rag as much as i can but i guess rain water still gets up in there. Any suggestions on what to do to keep this from happening?
