Question 4.6 Acceleration problem

I have a '98 4.6 2wd, regular cab, long bed, 93K. I recently purchased a Hypertech Power Programmer III and an AEM Brute Force intake. After installing the intake, I noticed that my low end acceleration has improved. My top end is laging or surging. It is subtle but noticable. It is kind of acting like it is starving for fuel. I also hear a rattling or pinging when it down shifts when I get on it. I installed the 93 octane tune from Hypertech, filled up with 93 octane and added fuel system cleaner. I am thinking about changing the fuel filter and plugs also. I have also been having the insufficient flow code pop up too. I don't think that would cause it though because I had that code prior to installing the intake. Any suggestion you guys have would be greatly appreciated.
