My bet would be a bad connection. Take a few minutes to go through and make sure everything is clean and tight. Also, don't assume that because you bought a new alternator that it is good. I bought a remanufactured alternator for my 02 a few months back, put it in and the thing still wouldn't charge. I took it back to NAPA and they hooked it up and it charged fine. Put it back in my truck and it wouldn't charge again. I finally went back and demanded a new one, which they gave me, but it did the same thing. After many more hours of frustration I went to NAPA yet again, and they decided to just give me a brand new one instead of remanufactured. It works perfect to this day.

I'm just making the assumption that you bought a remanufactured unit. But even if you didn't, I would still take it back and tell them it periodically doesn't work. They should give you a new one under warranty. It only takes a few minutes to install it so it's worth it IMO.

Check your connections first though.
