When I first got my edge, I ran the level 3 program for a year or 2. Couldn't run 91 octane anymore so switched to Level 2 a year ago and have had problems ever since. Last week I reprogrammed my PCM ago at level 2 and noticed the truck ran differently - no pinging but fuel mileage was down and tranny behaved differently too. All good in my book; the engine pinging was driving me crazy. Truck sat for the long weekend and driving yesterday noticed the truck was behaving like it was before I reprogrammed - engine pinging on hard accelerations, fuel mileage up (running leaner) and tranny not behaving like a level 2 tune. Seems like my PCM is very resistant to change! Anyone else have similar problems? Higher octane fuel helps but my company won't pay for anything other than 87...

Thinking about going back to stock and seeing what happens or to Level 1. There have always been some screwy things with my edge; tells me the gear ratio on my stock HEX file is 3.30 or something WAY different than 3.73 (stock) so I have to change it when I load a tune. I've never been able to get the speedo's (both truck's and edge's) accurate to GPS (have 35" tires as well). I'd like a new Edge CS but I already spent $400 on a tuner...

Pinging is not necessarily lean - it could also be excessive timing advance. Either way, that's bad for the engine. You might want to return it to stock and get it in for the Gryphon conversion overnight!
Part of the issue I see here is that you switched tunes after a year or two.
Sometimes what happens after all that time is the pcm learns to deal with the sensers input and apply it to the programming strategy that's loaded into it.
The pcm has somewhat of an adaptive learning capability to compensate for sensors as they get dirty or wear out but if they get to far out of range then that's when codes are thrown.
But what may have happened in your case is a combination of things.
When you put in the different tune you almost completelty reset the pcm. So its having a hard time adjusting for the newer fuel trims because along with that your dirty MAF, throttle body, IAC, are sending different information than what's to be expected. So cleaning these items along with changing your fuel filter would be a good idea.
Also sometimes what needs to be done is program the truck back to stock.
Disconnect the battery.
Turn on the head lights.
Wait for 10 minutes.
Turn head lights off.
Reconnect battery.
Drive 50-100 miles in the stock tune.
Then reload your desired tune.
Your values that you say keep coming up wrong are called place holder values for the gear and tire size.
Go on there and change them bit make sure you hot done before exiting then the next time you load a new tune use load previous settings.
The custom option menu for the edge and Gryphon is the biggest POS every thought up and it makes it totally confusing to try and explain the how's and why's of using it.
If Jack comes along and reads this, he does a much better job of explaining the custom option BS.

About 10 months ago, I cleaned the IAC, EGR Valve, intake, MAF, etc. They all should still be in good shape. Moving the timing back was done gradually (1/2 point at a time) to see if I could compensate for the pinging. I've tried to reprogram many times to alleviate the problem after I went from Level 3 to Level 2, all gradual changes. It seemed the PCM kept wanting to revert back to the level 3 program... very strange.
I sent the Edge to PHP for an upgrade to a Gryphon. I turned the truck back to stock and no engine pinging and can definitely tell it's not running on a modified tune. We'll see what happens when I get the unit back. Maybe running it at stock for 4 to 6 weeks will make a difference along with better tunes.
