To put it as simple as possible, Ford can void your warranty if it finds that any failure is related to the usage of aftermarket performance products. They cannot legally void your warranty simply because of the presence of certain modifications or products. As I understand it though, it appears that dealers can flag your VIN in the Ford database (Oasis) if they see any of a number of modifications, including programmers. This way, they can deny a warranty claim in the event of a failure, even if the modification is no longer present.
