Cool EDGE possibly causing tranny noise???!!

I've had the edge evo for about a month now... I've been pretty satisfied. My truck has 13,000 miles.. I don't drive it much. Since I've had the edge, I've Towed my boat and 15ft enclosed trailer. It seemed to do better with the firm shifts and advanced timing... compared to the stock settings although the shifts seemed to be unbalanced at times... causing a shutter ...not all the time though. I've also experienced some possible problems with the engine trying to stay at 1200 rpms when stopping causing it to be a little irritating when trying to brake... after nearly a complete stop the engine will then idle down. I've also experience the stage 3 shudder... but the next time i programmed it... it was fine. Anyways...Those things are not really what has struck a nerve with me. My truck had been in tow mode for several days... although... I only drove it about 2 days then parked it for 2 up til today. I got in it tonight to go up town and reprogrammed it back to economy before i left. I didn't notice any odd noises until i got up town. I heard a loud whining noise... sort of like the noise that a lot of the 04's made with power steering pump noises. This noise was very precise though... nothing to do with the steering... clearly power tran... nothing when reving in park... only when in gear and pulling off up until around 40 mph... My trip up town was about 13 miles... on cold motor and cold tranny... remember it had been setting for 2 days. Up town after I heard the noise... i returned it back to stock tuning. The noise persisted... So then I'm thinking that with all the moisture in the air from rain or whatever other element that might be lurking... My K&N might be making the fuss... So i then drove about 4 miles and stopped and putt my stock air filter in... No change. I returned my K&N... and preceded down the road... almost another 9 miles back to the house... the noise seized. I went back out and moved it again... No noise. This was clearly coming from the underbelly of the truck. I opened my door and did loops around a gas station. My question is... What does this programmer do EXACTLY to my transmission when it reprograms it? The trans sounded like it was starving for fluid... I checked my fluid by the way.... at the point when i was up town reprogramming to stock. Smelt fine... looked fresh... filled up on the engraved "cold" letters.
I would sure appreciate someone who could help me get to the bottom of this... I don't know about you guys... but i have about 36,000 reasons why I need to know what's going on with my truck.... because the dealer is just going to shove it in my a** just like they did on my 04 screw with the cam phaser issues and then I'm going to have to see if anyone will let me "GIVE" them all of my accessories on eBay... with all their fees feeding off the bones of my dried up dollar bills. https://www.f150online.com/galleries...cfm?gnum=10939
