Yes, we actually have several different types of hand-held flash tuners you can use on your 1998 4.2 V6 F-150, no problem - I recommend using the 9400, the XCalibrator 2, as it has by far more features than all the others, and also has the future built in - for example, should you trade in that 1998 F-150 for another newer FoMoCo vehicle, it can be reprogrammed for that next vehicle. In short - we have hand-held tuners for almost every American-made OBD-II vehicle from 1996 to the present.
By the way - your 4.2 V6 is going to respond very nicely to our Troyer Performance custom tuning - most of them cannot even go Open Loop from the factory, which means they can't even make their stock rated power, so you get a little bit later than "normal" power gains. You'll notice for example that even taking off easy from a stoplight, you'll need to slip the clutch a bit less, as you will have additional torque and horsepower *all* the time, at any throttle position or rpm.
One other nice aspect of having a manual transmission is that you get *more* of that power gain from our tuning to the rear wheels and thus to the ground than automatic models do, as manual trannys absorb about half the power to turn than that automatics do, so you get more power to the ground in either stock or tuned trim, with a manual compared to an automatic - even though the engine itself gains the same amount of power. Just some FYI trivia for you.
