Can I remove the Tune?
Say I have purchased a 9100 Microtuner from Troyer.
I run the tune and later on need to take my truck in for warranty work.
Can I return my truck to the stock setup and have no evidence to the dealer that I had used a microtuner?

Can return to stock at any time.
Not totally sure about the Tuner leaving some tell-tale stuff in the computer, but as long as their is no physical sign of a chip being installed, why would they even think of it?

Sure, the Micro Tuner stores your factory program for that specific purpose, so you can return the vehicle back to stock any time, and then reload the performance tuning later on - and you can do that as many times as you need to.
With regard to your dealer knowing about it, no - though you will see a P1000 code for the next 20 miles to as much as a few hundred miles after flashing the PCM, or after disconnecting the battery - or even if the vehicle is new from the factory, for example - and then it goes away on it's own, even if you don't clear it. So it's just like you disconnected the battery, basically.
