well,I guess it's a leak.There is an irregular line of discoloration about 4" ABOVE the line of top of rear window-like the fabric got wet and dried leaving the stain above.
Any suggestions?Maybe the bed light? or window gasket?

Bought my 09 used with 50K on it and it leaked the first weekend I had it, heck of a first impression. Removed the third brake light and put down a healthy bead of RTV silicone around the entire opening before re-installing the light and have not had a leak since. Been about 4 years. Good luck.
This is a very common problem with this generation of trucks starting in 04. Ford used a cheap little gasket around the third brake-light and they pretty much all leaked or will. Like the others said, pull the two screws and lay a bead of silicon and it will not leak again. I did my 05 a month after I purchased it new and have had no issues.
It's been a problem since 1997..... My '97 leaked, and my '03 leaked in the same place... On those body styles there was actually a spot along the window frame, where it bolted to the back of the cab, that didn't have any sealant on it...
15 years and they still haven't fixed rear window leaking issues.... come on FORD....

RTV silicone works but next time you have to change a bulb?? RV trailer shops sell Butyl tape. this may be a better way to go. Here is a link to what I'm talking about.
