It may be due to different design clamps. I will attempt to install my '07 Extang Tonneau on my new '11 model. I seems that the inner bed-rail design is a little different on the newest body style.
My father in-law had to modify the clamps to install his tonneau on his new body style Chevy.

I re-used my Truxedo Lo Pro QT from my 08 Supercrew Shortbox and put it on my 2010 FX4 Supercrew Shortbox and it fit with no problems.
I was in the same boat and called Truxedo and they told me that it would fit fine as the box design is pretty much the same so it should work for you with no problem.

I attempted to install my Extang BlackMax tonneau this afternoon and it did not work. The cover and frame fit perfectly; the clamps will not tighten enough to keep the frame in place.
It seems the ribs on the bed rail covers stand taller than the ribs on the '04-'08 models and it will not allow the clamps to sit properly on the rail. I will contact Extang this week and check on clamps. Hopefully the clamps are the only difference in the two covers/part #'s.

Just from the outward appearance. When installing a cover it should not make any difference.
It looks to be a little longer at the tailgate but it actually matches up perfectly. The only problem with the Extang BlackMax is the clamps. The clamps will not secure properly at the tonneau frame which allows to much slack or looseness in the cover at the bed rails.
I wouldn't make it very far down the road before it became a Magic Flying Carpet.

Extang contacted me and said the only difference in the '04-'08 cover and the '09-'11 is the length. The '09-'11 is slightly longer; the clamps are exactly the same. Next time I have some good weekend weather I will attempt installation. It is expected to be lousy this weekend so it may be a few weeks.
As mentioned in a few other posts above, I did the same thing. Truxedo Lopro came off my 07 SC 5.5' box and onto my 10 SC 5.5' box with no issues. We're deep into the rainy season here in BC and there's been no leaks, drips or any issues. It's a 15 minute job to install.
