On that truck I eventually did as others here suggested and used the brute force approach to get those pins to lock in all the way. You are correct, the liner adds a little height to how the extender rests in the bed and slightly misaligns the pin and the hole. Flipped on to the tailgate it locked in all the way with no real effort.
