Please help: rough running 5.4 many cylinders not firing

Is there supposed o be a proper clamp where the air box attaches to the throttle body? Mine has a rubber piece there. But I wasn't the first to remove the air box... my local dealer was when they replaced the head...I found a large o-ring left under the hood so I wouldn't be surprised if they just didn't put it back on...

Update:
- shop found bent valve and missing spring and retainer in #4
- wanted $5000+ to re/re both heads, pressure test and machine them and they refused to add in the cost of the broken spring, retainer and valve because they said they don't know if that's the extent of the work needed or if more has to be done. And they wanted to investigate more. So figure on at least $6000 after taxes
- I found that a newly rebuilt engine will cost $6000 installed and be done in 3 days from Canada engines
- I said stop work and paid $500 of the $750 for diagnostic work done thus far and had it towed to another shop. Their price is $2000 both heads re/re including valve repair if they can't get the valve free from above

Speaking of, for laughs I talked to the dealer I bought the truck from and all they could do over the phone was quote me the price to put a new head on. Head from Ford, assembled, was $2200, plus labour. It would have been $5000 after tax......for 1 head.

The drivers side had was replaced at 81K...I had a situation where the truck would bog down randomly...it went on for about a year...I would get a flashing check engine light...of course there would be no codes by the time I could get it to the dealer...so one night I got fed up and kept my foot into gas and it finally died. Had to have truck towed at 9pm...
They found low compression on the drivers side. I had 1 bad injector (cylinder 3), fried exhaust valves and a bad catalytic converter...I suspect it was the bad injector that caused the whole mess, but they repaired under the extended warranty, and not the injector warranty...I ended up paying my $ 100 deductible for about $ 7k in repairs. Truck has run ok (not great ) since. I did have to replace #3 coil at 110k...I am now at 153k. The engine uses a quart of oil every 1k mils, and throws a P0430 (catalytic converter code) anywhere from 100 to 1k miles...and bogs down at about 40-50 mph. I get 10.8 mpg city and 14 on long trips...

Well we got to take it home last night
New shop found the valve was NOT bent, it rotated in the hole and moved up and down. Leak down test results were good. They did find the spring, which was in place (and broken) and the keeper. How the other shop was so wrong I don't know. So $1150 later after tax, they had it running and it sounds great! Just like before we took it in. The problem was a broken valve spring in #4, but caused all kinds of weird diagnostic issues, according to this first shop.
