2006 Misfire Issue
Yeah, I heard from the new dealer today and he said they were pulling the front cover and they were 90% sure it was a cam issue.
I'm not even sure that it's misfiring anymore because I couldn't make it throw a code; it just feels really unbalanced (probably because one half of the engine has a bigger cam than the other if its a VCT failure)

I have the same problem with my 2007 FX4 82K miles. I seem to notice the miss more when I'm not accelerating - holding my speed steady, and it's more noticeable going uphill. The plugs and coils have been changed. Mechanic told me to test the coils and injectors by simply disconnecting the electrical connectors while engine was idle, and I should notice a difference of idle every time indicating good spark and fuel. Both the coils and the plugs test good, engine changed idle when I disconnected each one. I also have the ticking noise on the driver’s side, and the Ford Dealer told me that the noise is inherent to the 5.4L engines. A private mechanic stated that it sounds like an exhaust leek, which can give the indication of a misfire. I am planning to replace Headers and a complete exhaust system to include new muffler, O2 sensors and Cats. I’ll provide feedback if this fixed my problem. However, I strongly feel Ford knows exactly what the problem is with the 5.4L engine, and is literally keeping this issue "under the hood."

We spoke to the dealer again yesterday, and they found nothing wrong after pulling the front cover. My dad was the one who talked to them, but from what he remembers them saying, they were going to pull the cylinder heads but needed his approval to do so because we would owe ~$1k if the problem isn't there/and/or isn't covered by warranty.
This just keeps getting better and better..... At least I've had another car for the past two months...

I've not had your exact problem with my 2006 F150 (190k+) but I have had misfire problems a few times in the past. I have always been able to fix them by replacing the plugs and the coils.
The first time it was the No1 COP and it never set the CEL but when climbing a hill under light throttle it would buck like crazy. Finally after a good while and many times looking for codes we found the No 1 COP code. Replaced the coil and it ran like a champ for a few weeks before another one went bad. We ended just replacing them all.
That was around 95k when finally did them all. At about 175 - 180k I had another miss and I just replaced all the plugs and checked all the COPS (Borg Warners). It has run perfect ever since.
We have had several of these trucks and they have all had about the same experiences. We had a 2005 that was exactly the same except it went 165k on the first set of plugs and coils. We sold it with about 240k miles, still running well I might add.
We also had an F250 with the same 3 valve 5.4l engine. It also performed about the same as the other trucks and was sold a couple of months ago with about 265k miles on it.
These have been the best gas engines I have ever had. Really not just engines the trucks, especially the F150's, have been absolutely fantastic. We still have an 09, besides my 06 which is retired to my driveway.
I am interested in what your problem will end up being but I don't understand why you would owe money for their misdiagnosis. I wouldn't think you could do much about that if it weren't under warranty but since it is I can't see how they can charge you to fix the truck. It is their job to know what they are doing, not yours to pay to educate them.

Yeah, only news I have right now is that they are currently replacing the entire cylinder head. They expect it to be done tomorrow (maybe) and the warranty will fully cover it. I haven't actually spoken to them since they started; I would assume they found a definite issue with the old one if the warranty agreed to pay for a new one...

I ma very interested also. I hope they get it right. They sure have drug it for a long time. Should be worth it though. I have only seen a couple of those trucks and I have only sat in one (not moving).
Trucks seem super sweet to me and they are just enough different to be really cool without losing their truck appeal.
I think I'd own one if I found one that was a decent deal. They fetch pretty good money used I think, don't they?

I like it because people don't necessarily think it's an older truck, like they do with the same year F150's. Don't get me wrong, if I could have this truck with a 6 speed in a 5.0 or a 3.5TT EB I'd do it in a heartbeat, but it's still nice.
I'm hoping it holds value fairly well, as I'll probably be trying to sell/trade it in within the next year or so. Paying for gas is becoming a nightmare, and having a little bit of lift and big, heavy tires doesn't help. I'll probably start looking for individual buyers in the next few months who would want the truck with the mods I've done and would pay an acceptable value for it, but otherwise I'm gonna go as close to stock as I can with 33's(Lincoln rims pretty much require a front level if you want to run anything beyond stock...)

My 08 with 70K is getting a misfire in the #3 cylinder. This whole thing started when I took off at a green light up a hill. I got on it like I always do, and when the engine got to higher RPM and ready to shift, it started knocking, but more like a rattle or a chatter. I backed off the gas and it quit making the noise. On the next hill, I had to get into it to maintain my speed, but when I got too far on the throttle, it started making that noise again. On the third hill (this is New England), there was distinct power loss, the noise was back, and the engine light started blinking.
Oil pressure is fine according to the dash gage.
Towed it to the shop, and they replaced the coil pack, plugs, wires, and it didn't resolve the issue.
The truck has been running awesome up until now. It's fine unless it's under load.

Well guys, I finally got the news I wanted to hear!!! The truck is back in the driveway with a brand new passenger side cylinder head and spark plugs.
I'm not sure how the first dealer missed this issue, but the compression test performed by the dealer revealed ~175 PSI on cylinder 2-4, and 130PSI on cylinder 1, with air leaks caused by improper valve seating that was not seen by simply removing the valve cover.
Now I have this weird loose steering issue thing, but that's an issue for another month or something!

Just got off the phone with the dealer. The left cat is plugged. He said it melted.
According to the misfire codes, the truck has been misfiring for a while. I have had no symptoms of misfire. None. No power loss, no noise, no nothing, right up until the thing lunched on me.
So frickin' weird.
