GOOD and Bad news... Need Advice.

So my 2004 F150 FX4 5.4l has been having a few of the standard F150 issues. A ticking noise while driving, fuel issues, and tranny engaging issues. Well I took it to my mechanic because it began to die whenever i would stop at a light or in traffic and it became more frequent, but always starts right back up.
First the good news:
The ticking that i was afraid would be something major is just an exhaust leak on the right manifold so it isnt to hard of a fix. Was very relieved that it wasnt a cam phaser or anything of that sort..
Now the Bad news:
They checked the fuel system to see why the truck is dying and they said that the truck has full fuel pressure when it dies, and actually spikes in fuel pressure before it dies. So they are saying it is something electrical and refereed me to a computer system shop. I told them about the notorious FPDM issue and how most people have to replace them due to corrosion. They are saying they don't believe it would be that as the fuel pump and fuel system all still works when the truck dies. My question to you is?
1) What does the FPDM specifically do?
2) Could it still be the FPDM even though they are saying the fuel system is still working correctly when it dies?
Now for the tranny I am having a 5-6 delayed and harsh engage when i put the truck in reverse. Besides that the tranny works great and runs great, I even tow a 23ft toy hauler with it often. Now they are saying that a delayed engage is common for the f150's which i know there is a TSB, but that its should not take as long as it does to engage. They suggested it may be a programming error and it may also be causing the fuel issue. My question is?
1) Does anyone else ave this issue?
2) Is there a common problem with this issue?
Any help on these issues would be great...
