PATS progamming issues

I went to my dealer yesterday to get 2 new keys made on top of the 2 I got with the truck 2 weeks or so ago. Great, 2 more keys in case I lose one, now I dont have to pay the dealer the $400 or whatever to program a key. This isn't the first time I have programmed a key on a PATS system either mind you, so I knew what to do.

So I got all the keys together and put in the 2 programmed ones first, then put in the non-programmed ones. WOOHOO it works. Well this morning I go to get breakfast and I grab one of the original keys, as it is on the keyring with the remote start and the FOB. Well I hit the remote start while locking my door behind me, and the truck beeps once like normal. Then it beeps a second time

So whatever, I hop in the truck because I had this problem once before and it worked perfectly the next time, so its not an issue. I start the truck with the key...or try to anyway...WTF! So now I go back inside, grab all the keys, and it turns out that the factory keys are not programmed anymore, but the 2 new keys luckily are. I am so glad I got 2 keys now and not one. So I reprogram the keys again. Now all four work, and I had to reprogram the remote start also. I tried both remotes a couple of times and it didn't start the truck.

Does anyone know why this would have happened? I can understand that maybe on the newer pats systems you have to reprogram the original keys too, but why was my remote start not programmed?

The remote start stores the PATS information from the keys, so if you get new keys or reprogram your old ones, you need to reprogram the PATS interface device attached to the remote start.

Thats the thing, I did it in my driveway and only ADDED 2 new keys, I never changed the old code.
