My biggest problem is that I'm one of those who worry about breaking something or f'ing up the truck every time I pull something apart. 
That being said....there was mention of running lean and issues with noise if I ran the K&N. Does doing this mod or similar DWV mods eliminate those issues? Also, what about the actual air filter?
Sorry for all the questions....I'm not really that knowledgeable about all this stuff.

Now the lean issue was with the 04-05 mainly but some 06's I think.
The trucks ran very very lean in stock trim, and adding a CAI could cause a overly lean condition and cause engine damage.
I don't think it will matter what air filter you run, as long as it fits the truck, but I would avoid oiled filters, and avoid over oiling of I had a oil filter.
my AEM filter is a dry filter.
Throttle body spacers, from what I understand are a wast of time/money on these trucks.
But what I said above stands, unless you do not want a tuner (I highly suggest PHP) but a custom tune will make the truck so much better to drive.
Basically, if I understand right, these DIY mods to the factory air box are simple.
Think of it this way, you have a 3" pipe that takes in air, then it has a 2" section that restricts it, then back to 3' pipe.
the DIY mods remove the 2" insert and make it a 3" all the way.
Now thats just a example, I have no idea what size the intake on the truck is.
If you mess your air box up, (I doubt you will) doing the DIY mod, I have my factory air box put up I could sell you.

Also, I wanted to ask two questions really quick. The truck didn't come with the owner's manual and I was wondering if there was a link here to a pdf of the 05 user's manual? Also, and this may be silly but, what grade fuel do I need to be putting in it??

Man....reading all kinds of different opinions about type of oil to put in it, filters to use, etc. Being that I just bought the thing, from a Toyota dealer at that, would it be a good idea to go ahead and change the oil just to be safe?

And it's simple: Motorcraft semi-synth 5w-20 and a Motorcraft FL820-s filter.. WallyMart.
