Mine was the from the clips holding down the plastic door sill panels. The holes for these clips are open to ground underneath and are prone to leak when driving through water. Applied some silicone sealant around the rubber grommets surrounding the clips cleared things up.

On my 04 F150 the Floor is always wet under the carpet on the Passenger Side..
