You might want to consider moving the antenna wires to the bottom side of the third brake light. Running them down through the top is more likely to let rain water run down into your interior. Here's how I ran the wiring for my quick connect light bar:
That should help. Many folks have had problems with leaking third brake lights on the '04 and up trucks. And these are folks who haven't even messed with them. If you do seal it with RTV / Silicone, I've found that masking tape can be your biggest friend in making it look professional around the edges.

Threw on some silicone today since I am going to a Volvo GTG in Austin on Saturday. Need to wash the truck and didn't want to risk flooding out the headliner
