Exclamation 04 with tranny problems... any ideas?

all right guys, lets see if you all can throw some sense into this situation. 04 screw with a 5.4L and a 3.73LS rear end. it seems that the tranny is not engaging at certain points at low speeds. i can duplicate it sometimes, but sometimes it will catch me off guard...it'll rev as if its in neutral and will slam into gear with a MAJOR lag. the tranny was serviced for the same issue last month, but it was doing it while passing on the highway as well, (which is now fixed) the low speed slipping is still happening. when i brought it in the tranny fluid was almost non-existant, and they did a light overhaul on the trans, replacing the overdrive band assembly, screens, and reverse clutch drum assembly. i also have the rear end whine at highway speeds of 60+. i plan on bringing it back in, but maybe you guys have had some experience and could shed some light on the situation. btw, i'm completely stock as far as performance, but i do have the DJM 2" shackles and 20" rims...

I had a howling noise coming from my rearend which was diagnosed as the ring and pinion gear. The dealer replaced it and re-shimmed it and now it has stopped. I also had a problem with my truck shifting hard from first to second.
Here is what the dealership did to fix it:
1) overhaul valvebody
2) replace shift and converter solenoids
3) replace 1-2 accum piston and spring
