I was driving to work this morning, enjoying the usual very quiet ride. All of a sudden, out of nowhere, it sounded like I had a window cracked open. I double-checked all the switches, but everything was up tight.
I have a scab, and did use the rear passenger door this morning for the first time. I am thinking that maybe either a) I didn't shut the door tightly (no message to that effect on the dash), or that possibly something got caught in the seal (didn't see anything).
So. What's up with that? Anybody experience this before?

The same thing happend to me. I also have a scab and one night while driving, the wind noise was pretty loud. It turned out that the right back door was not completely shut (although I thought it was). I pulled over and slammed the back door shut, and have never heard it again. Also, it rained while the rear door(same side) was not completely shut one night, and water leaked in and landed on the top right of the passenger seat. I always now make sure to slam the back doors shut.
II have a 04 Screw purchased in 10/03. I can close the rear door without the door warning light coming on. The door looks closed from the outside and I really can not shake the door but I can hear wind while driving and the door will shake over small bumps sounding like a very deep base drum. If I slam the rear door hard it will not leak wind or cause the low noise.
I had a Ford Service Engineer riding in my truck for the "drivetrain vibration" problem and told him about the rear door making noise if it’s not closed properly and with no door ajar warnings. The Rep said that Ford had no rear door problems. The dealer’s service manager was in the back and we hit the first bump and you could hear the low base vibration caused by the rear door. I turned to the rep and told him that the door was not closed properly. After we stopped to let him drive back to the dealership I closed the rear door hard and the noise went away. My next words were to the Ford Rep were “I told you so”.
I read on the NHTSA site that one person believes the rear door top latch is not catching unless your close the door firmly.
I have a big safety concern with no ‘door ajar warnings’. The Screw’s safety depends on the doors staying closed during a wreck with no steel pillar between the front & rear doors. Unless you hear a wind leak or the door rattles you will not know that the door isn’t latched securely until you have a wreck and a door failure.

Yup. Double-checked the door before I left work, and the wind noise is gone. Problem solved! Guess I'll just hafta be more careful. I am a little concerned about the lack of a "daar ajar" warning, 'tho.
