Is the bottom sprayed with an elastic material (like 3M's rocker schutz)? I noticed the bottom of mine has some type of application. I would think that they needed a polypropylene primer, flashed and then painted with a flex additive. Since this is the two-tone, perhaps Ford did not prep the area prior to adding the second coat or the flex additive was not used and rocks are knocking off chips.
I had a similar problem with the flares on my Jeep (which are 4" extended) and the paint came crumbling off (and the wheels rubbed the flare) when crawling this past summer. Have a new set of Bushwackers on now - no paint.

Thanks for the info. I'm picking up my two tone red/dk grey FX4 Monday night. I'll keep an eye out for the chipping.
Just curious though. Is something like this warrantied for the whole 3 years? Or, if it happens two years down the road would they try and say that they are not liable for rock chips? At 1,000 miles it is unquestionably defective but what about 10,000 or 20,000 miles?
Also, what plant was yours built at?
