1997 - 2003 F-150

Please help

This is going to be a novel but I need some help and I just want to cover every thing I have done,
I have a 1997 Ford F150 4x4. When I got it I had to pull the transmission because the person who had the truck before had installed the trans did not seat the torque converter and ruined the transmission oil pump.
After getting this problem fixed the truck ran great for about 2 months.
It had a 4.6 in it at this time. I was headed home, about 60 miles and noticed it getting hot. I tried to get it home but seized the engine.
I had a 5.4 out of a 1998 Expedition I was saving for a different project. Got the engine in and it runs great. The transmission is a 4R70W.
I had read that I should use the torque converter that was on the 5.4 that came out of the Expedition. It fit, kind of. I did not pay attention
and realize that the trans was a 4R100. The torque converter was rubbing on the front of the transmission. It also ruined the transmission oil pump.
Agin pulled the transmission, replaced the trans oil pump, and installed the trans.
Ran he truck and everything runs good until I apply throttle to accelerate. The truck runs great just kind of easy driving around.
But accelerating it makes a noise like the radiator fan is hitting the shroud. I inspected it and could not see any evidence that it was. but just to make sure
I removed the fan and it still makes the noise.
Usually when it would hear the noise I would back out of it. I decided to stay in and see what would happen. It will push through the noise and start to slip to the point the truck would stop.
I would let off the throttle the truck would thunk into gear and move again.
I jacked it up, put it on stands, and ran it up and it does not make the noise. I did notice a clicking noise coming from the transfer case. Took it out and ran it in 2 wheel drive, 4 high and 4 low and still
the same results.
The transmission is full of fluid.
I am thinking it is the trans and have another I could install. But have to pull it out of another truck and would like to be more sure that is the fix. I'm not sure where the noise comes from.
Is it the torque converter or the transmission?
Any help would be greatly appreciated.

You can't use a 4R100 converter in a 4R70W. Get a new 4R70W converter for a 5.4. However, you may have damaged the transmission and it would need to be replaced.

I have already changed it back. Still have the problem. As I stated it did destroy the transmission oil pump.
