P1289, P0336, P0300, P306, P0316, Help

Hey All, I am a first time Ford owner...and it has been a trip. In the 6mo following the purchase of this 2002 F-150 4.6W I've been forced to replace the engine (due to complete loss of compression in one cylinder) and transmission (lost everything but reverse lol). Now my F-150 less than a month later is at it again. So, the engine that was installed was fine at first having only 69,000 on it but now I am getting a flashing service engine light and the subject line codes. I've cleared the codes twice now. There is a miss in the engine and loss of power. Light flashes worse when not under load (down the other side of a hill). The kicker is upon further inquiry the mechanic put a 4.6 from a 2000 Crown Vic in it. Same intake from my old truck according to him. Any help would be much appreciated!!

Google and read what the codes mean and what the problem could be. Seems some troubleshooting is going to be required. If you can't do it, then take it to a GOOD mechanic. Looks like high cylinder head temp code, crankshaft sensor code and misfire codes. Seems to me that if the crankshaft sensor is bad, it could cause much of the problems.
Good Luck! If you don't know the maintenance done on this engine, new spark plugs would be a good place to start. Also, I would make sure the battery connections are clean on both ends. There are some good mechanics on the forum and maybe they will chime in with better advice. Do you have a shop manual?

You only have 2 faults.
The CHT sensor is either unplugged or intermittent.
Check the crank sensor plugup for codes 300, 306, 316 and 336.
Check the coil and injector plug for cylinder 6 for being seated.
All due to the work replacing the motor.
Clearing codes does not fix anything.
Have faith, my 02 has over 270,000 and see no end in sight yet but it has been taken care of.
