They shouldn't, especially on the exhaust. I would like to see them try to proove those affected anything, if they raise trouble, start throwing a fit in the office, they should get the point then. If not, take your business elsewhere and try there. Usually it's other things that cause problems, not directly related to the engine so you should be fine.

The intake and exhaust alone on an '05 can sometimes be enough to cause it to run lean.
As mentioned, if those two components cause something else to fail, then yes, that failure may not be covered. Example: Over-oiling your filter is a known cause of contamination of the mass air flow sensor. Should the MAF sensor fail, they could easily say that it was because of the K&N. However, if the stereo takes a dive and eats your favorite Devo CD, they can't deny your warranty claim because you have a K&N filter installed.
