Touching up scratches

I recently purchased an '04 FX 4 dirt cheap. It's got some minor deep scratches on the tailgate, rear bumper, and drivers side door. The PO smeared some touchup paint in them, but they are still really noticeable. What's the best way to blend them in so they aren't so noticeable?

I'd probably go with a paint pen if it's a small surface scratch. Here are some instructions with surface prep info as well.
