I know exactly how you feel. Have had my used 99' supercab flareside, 4.6, auto, 3.55 for about 4 months now. Love the truck except for the lack of good launches. I need more low end torque. Here is what I have done and plan to do in the area of hp/tq, based on research and time on these boards:
Things I 've done:
1. K&N airfilter and cutt a rectangle hole in stock airfilter housing. This helped a little. Removing the airfilter tube "silencer" actually caused a loss in torque so I put it back in. The airforce one air intake system is suppose to be the best aftermarket kit.
2. Superchip - helped a little on lowend but really helped mid and top end and it gives you better shifting. However, you have to use 91 or better octane. I got a used one with my specific computer code on this site for less than half price. I like it.
3. Replaced muffler. This is trickey. Catbacks and some mufflers may increase hp but will reduce lowend torque. All I know for sure is that, unless you are creating more hp at the engine and open up the COMPLETE exhaust system, you should stay with stock diameter catback pipe. Although, the Magnaflow and JBA catback is suppose to actually increase torque as well as hp. Because I plan on doing a lot of mods. I choose a simple FullBoar muffler ($80 parts/labor) and gained a little torque.
4. Took up some of the slack in throttle cable. This can be very dangerous, in that, if you take up too much slack, your throttle could get stuck in wide open position and cause great bodily harm/death. This seemed to help a little on take off.
5. Front/rear Anti-Swaybars - Besides helping with handling, I hope that the rear swaybar helps with take-offs. I can't tell if it helped in that area.
6. If you do not plan on getting a supercharger, you can get the two piece underdrive pulley set that will reduce engine drag and help with take offs.
Plan to do:
1. MagnaCharger supercharger - Just purchased a brand new, never installed complete kit from this site at a 35% to 45% savings. This will give me loads of torque and hp. I will also go to a 7psi or 9psi pulley.
2. Electric fan - oem i.e. Crown Vic or Mark VII/VIII are suppose to be the best, but I am going to run two aftermarket fans and get rid of the pulley driven fan to reduce drag on engine.
3. Shorter tires - I currently have 265/75/16's and they are too tall (31.8 inches tall) for fast launches when considering how much power I have to work with. Shorter tires will help me take-off faster. As well as, I plan to lower my truck in the future anyway.
4. Have Superchip reprogrammed.
5. Transmission shift kit.
6. Polish/Port throttle body and/or install larger unit.
7. Upgrade stock plug wires/coilpacks with Accel brand
8. Upgrade complete exhaust system.
9. Upgrade air intake system.
Thinking about:
1. 4.10 gears for faster launches.
2. Aftermarket heads.
3. "panhard" bar.

I have heard of a full throttle onset delay that may reduce 0-60 times. I believe the Superchip addresses that issue.
As Iron Horse has stated there are many things that can be done to reduce times. It can easily break the bank. Start with the least expensive mods. You might find you can get the results you are looking for without shelling out the big dollars.
I doesn't matter how much we spend. Once we start modding, it's appearent that there should be more!
