Is this true?
 
I was tinkering on a mustang 3.8 V6 a copule days back and noticed that they're pretty simular to the 4.2. I stared doing more research and all the signs pointed to this. Is the 4.2 basicly just a stroked out version of the 3.8 V6? If so then would this open up new modin' possibilites?

Yes the 4.2 is a stroked out 3.8 and virtually the same engine otherwise save for the intake manifold.

So yes your perception of mods is correct. Apply the 3.8 to the 4.2 and you get close to thinking about how to go fast now.

So if I were to go out and buy a pair of neat-o keen headers would there be anything to worry about clearance wise?

That would be a problem yes. I have not seen Mustang headers but I know everyone bitches about needing headers specific to the truck.

I don't think you are going to be able to fit any V-6 Mustang mods on your truck unless you are willing to do some fabrication.
