Will scan tool work with chip?

Yes, with a note of caution: Sure, you can read codes with the Superchip attached, but you may also get some additional "false" error codes (or codes not to worry about), when scanning with the Superchip attached. This is why we advise removing the Superchip prior to taking a vehicle in for service, whether under warranty ot not, just in case they need to do diagnostics, troubleshooting, etc.
In fact, as long as you know that you can get some false codes like that (or actually to be more accurate, codes not to worry about, like P0605, etc.), I prefer doing that to removing the Superchip and clearing the ECU, as you lose codes like that.
