Aftermarket intakes almost NEVER cause a rich condition, it's almost always just the opposite. Everything reconnected correctly and tight, BTW?

Also, I plan on getting only 87 octane tunes. MPG, Towing, and Preformance. Do I have to get a 93 tune to see a real difference? What is the difference in towing and preformance? Can you tow just as good in preformance as in towing mode? I just am not justifying getting the 93 tunes with gas a 3.00 a gallon and me only getting 11mpg

You should NEVER tow using a perf tune - always switch to your tow tune to be safe.
As for costs - a lot of folks (me incuded) actually see additional mileage gains on hi-octane tuning - it can offset some if not all the $/tank difference, as well as making the truck even more enjoyable.

I disconnected the positive during install, after cleaning the MAF, and once more. It doesnt really matter considering it loses power to matter what side you pull. It cleared the code and stuff, but then it came back a little while later.
I wouldn't recommend it depending on the load you are pulling as you may even get some pinging and/or very high EGTs.
