At the risk of sounding like a complete idiot what is this "hand held tuner" and "flash" you guys are talking about?

Obviously it is a performance enhancement but what does it do and how does it affect the warranty?

My 06 5.4 could use some more low end power. I'm getting about 17.5 mpg on the interstate. I'd like to improve that too.
