Read the manual "2013 Model Year Ford Warranty Guide" Page 12 and 13 especially, then decide from there.

Specifically, this is what pages 12-13 state:

Damage Caused by Alteration or Modification
The New Vehicle Limited Warranty does not cover any damage caused by:

• alterations or modifications of the vehicle, including the body, chassis, or components, after the vehicle leaves the control of Ford Motor Company

• tampering with the vehicle, tampering with the emissions systems or with the other parts that affect these systems (for example, but not limited to exhaust and intake systems)

• the installation or use of a non-Ford Motor Company part (other than a certified emissions part) or any part (Ford or non-Ford) designed for off-road use only installed after the vehicle leaves the control of Ford Motor Company, if the installed part fails or causes a Ford part to fail. Examples include, but are not limited to lift kits, oversized tires, roll bars, cellular phones, alarm systems, automatic starting systems and performance-enhancing powertrain components or software and performance ‘‘chips’’

Don't know what this means about dealership discretion. That probably runs the gamut. I bought the 7yr/75,000m extended warranty and service plans. I've done a few things since purchase, but nothing that would come close to endangering the warranty.

Ovbiously voids what ever you are replacing.
And Ford has to prove that your mods caused damage to other factory parts to deny your warranty for those parts.
Other than that you're good to go

That's a great link for a quick run down on the situation. I've heard that multiple times before, but my truck's been out of warranty since I got it and haven't been all that concerned with any of it, just modding away at free will!
