If the problem is electronic you are lucky. Clean out all the connectors as said and let it dry out for a couple days. Report back what happened

Worked wonders on my Escape after I got my 4000 PSI pressure washer to clean the engine with a whole bottle of MeanGreen.
taking that nice of a truck through deep water is just asking for problems, especially with how complicated these newer vehicles are...we all know it doesnt take much to stop something from working. be a little smarter next time

i think it might have been when i was trying to get unstuck as the previous reply said but I spent 12 hours washing it today I'm gonna give it a few days to dry out and then we'll see if its still f'd which i think it will be I'll bring it to a shop and have the tranny and oil changed but i dont think water got in either one the dipsticks look good the under carriage is super clean now and the inside is pretty good my bud snapped the pics with a disposable b4 he pulled me out and when the water came gushing out after i got out i'll get the pics from him and scan them it should take a lil bit but i'll post them when i get them. also after i this happened i drove home 100= miles from the camp and the motor was fine soooooo we'll see

i dont think your computer needs a reflash. you probebly have to much mud or crap stuck in the connections by your tranny. get under it with some q-tips, wd40, and a hell of alot of time and clean EVERY connection you can find. then take it to jiffy lube or something and have them change the tranny fluid and oil. including the torque converter fluid. they can probebly check the code as well. after that take it to ford and tell them its slipping up. this way they cant void your warrenty.

Spray some WD-40 in the tranny connectors and many other connectors.
Like Ram said.. if theres alot of water in the oil, the dip stick would read a high and the oil would be milky... also, when you take off the oil fill cap, steam would come out.
Dis-connect the MAF and spray wd-40 in it. Throttle positioning sensor as well.
Drain tranny fluid and rear diff fluid too.

well i brought it to my local shop today which was useless he said its throwing alot of codes but doesnt know what they are because he only can read up to 03' so i'm bringing it to ford thursday probably not sure yet. I'm still hoping for the best but this was the dumbest thing i have ever done for sure
If there are alot of codes, alot of times the wires or connections on the tranny are screwed up. You should take some wd40 and make sure everything is all good, and make sure that the wires arent broken.
