Code Alarm Issue after replacing truck battery

So, I replaced my truck battery last week, and I noticed instantly that I had a problem with my Code Alarm CA-670 system.

Everything works just fine with my code alarm remotes.

The problem: My keypad and factory key fobs no longer seem to interface with the alarm system properly anymore.

Unlocking the truck from the keypad or the ford factory fob: No longer de-activates the alarm system like it use to (though it does unlock the doors). Once I kill the horn honking with the my code alarm remote, I can lock the doors from the key pad or my factory ford remote and it will activate the alarm system.

Not too worried about the factory Ford key fobs, but I would like my keypad back. Anyone seen anything like this?
