1999 4.6 engine swap with 2001 model. Any parts need swapped?

I have a 1999 4.6 5speed truck. Engine blew up and I acquired a 2001 4.6 with low miles. The 1999 has the coil packs on the front of the heads. The 2001 has the "coil on plugs". The wire harness on the engine looks like it has the identical connectors as the 1999. Can this just be plugged in as a direct bolt in or does something else have to be changed?

You use the original harness and coil packs from the 99.

what if it was just the opposite, changing from a 2001 to a 98 motor, would he use the original harness w the coil on the plug setup?

Yep. However, that's a step backwards, 2001 was PI, 98 wasn't.
