Quick PCM connector question ('04+)

I'm just wrapping up installing a new engine into my truck, and I cannot find where 2 connectors go.

If you're facing the PCM, the far left PCM connector and the middle connector both have connectors comming off of 'their' harnesses. Are they connected to anything, or are they for a diagnostic tool or something?

I want to double check before I even try to start 'er up, so any help would be great!

TIA

Yes,they need to be hooked up, the scan tool connector is inside the truck.
The two connectors should hook together if they are the ones I am thinking of.

Each connector on the PCM has another connector that come out about 6" before the main connector. The far right one is a tan colored one, and I found where it goes. The middle connector looks the same, but it's black..... and I can't find where it goes. The far left has what looks like the OBDII port in the cab, and I can't find where it goes.

Would someone be able to look at their truck and point me in the right direction? The Ford manual shows the middle black one getting connected, but it doesn't show what it's for or where it's supposed to connect to.

I've accounted for every other dang connector, but these two! It's driving me crazy!!

TIA

In my truck the left PCM harness has a black connector midway down that plugs into the middle PCM harness also about midway down. Are we talking about the same kind of truck? Heritage or new body style?

Yes we are.

I found what the issue was. My truck is an 04', and the engine came from an '06. I have the harness from the '06, which has a different connector than my '04. I'm switching back to the '04 harness and everything works out.
