I had the same issue with my vehicle. I was bringing it in faithfully to the dealer for the 3K oil change and the expected fluid checks and top-offs. Decided to check my fluid levels myself one day, found that I needed almost 2qts of Mercon V in my tranny too!
Boy, I was pissed. I do my own fluid changes now, only bring my truck in if something more complex needs to be addressed. I'm not a tranny expert, but after you've correctly topped off your tranny (yourself, of course), and it's not slipping or acting up, you should be fine. I tow a 4800 lb boat, and haven't a single problem with my tranny after insuring that it had enough fluid.
