"TRANS FAULT" message with rotational noise

I need some help. I have 74,525 miles on my 05 F150, 475 miles left on my extended warranty. Recently I have been noticing a rotational noise when I am coasting down the road around 40 mph. It has been gradually getting louder for the past 1000 miles so I scheduled an appointment at the Ford dealership for later in the week. The next day as I was leaving work the odometer area lit up with "TRANS FAULT" and the o/d off light started flashing. I took the truck straight to the dealer and left it there for them to look at. They went out to drive the truck and the fault message was gone. To make things worse, the noise that I was hearing was gone. I even rode with a tech to try and show them what I was talking about. Nothing.
Due to the fact that I know something is wrong, I am hoping someone out there has had this happen before and can tell me where to direct the dealer to look for the problem before I run out of warranty.

The fault message may be gone, but there SHOULD be a stored trouble code. The dealer has the appropriate scanner to read it.

Is it manual or automatic? I'm assuming it is automatic, because you mention "O/D Off" light... it might have something to do with the fluid. Or else one of the sensors is malfunctioning causing transmission damage.

I don't think you should take this lightly! Get it fixed while it is under warranty... because I think a new automatic transmission is like $6000.... something in which you surely don't want to spend.

since you have warranty, drive straight towards the dealer and start shifting in and out of park and reverse at 50 mph about 1 mile from the dealer, your problem will be solved in a week or so

They said that the only code they could pull from the truck said "incorrect gear ratio". The tech told me that this code means that 1st gear slipped for some reason one time and threw a code. I have driven it about 20 miles since then and the message hasn't come back.
I talked to a mechanic friend of mine who says that he has seen at least 3 or 4 f150s with 55K-90K that had a pinion bearing go out in the rear end causing the noise that I am hearing. He thinks that "TRANS FAULT" message was a freak coincidince.

It is an automatic. The fluid looks and smells fine. The dealer agreed to hold the repair order showing the mileage under warranty for a while to see if I can get it to make noise again.

The fluid was changed about 4 months (5000 miles) ago.
