When Changing The Transmission FLUID.....

will the fluid also drain out of the FORD optional transmission cooler?

(I have the optional tow package 2007 5.4 2wd with the oil cooler on the radiator)

Or is there a procedure to get it out of the cooler also?

No, it will not drain out. Only way to get that fluid out is to remove a line from the cooler. But, there's not enough fluid in there to make it worth the hassle/mess.

The 04 doesn't have a TC drain plug, so the best way to do it is get a complete fluid replacement using a machine. It CAN be done by alternate methods, but not worth the hassle in my opinion.
