Most of my experience is with the 5.4 trucks, but other than checking everything out and paying close attention to the throttle position sensor voltage then I think a tune will be your best bet. The right tune will tame even the most stubborn beast as long as everything on the vehicle is actually working the way it should.
If you have a volt meter you can check your throttle position sensor voltage with the key on and the throttle fully closed ont he throttle stop. It should be around .98v and not off by more than a couple of hundredths of a volt in either direction.
