my e40d was rebuit but shifts bad

Hi, I have an 1990 ford bronco with 5.8 and e40D, I just rebuilt the motor and had the tranny taken to a transmission shop to be rebuilt. One month after it was rebuilt 2k( Tranny only)later my engine was finished and I installed the engine and tranny. the engine runs great, but the tranny seems to be going from 1st to second skips 3rd and goes into overdrive all at about 30 to 35 mph. if you kick it down it neutrals out? The transmission shop is stumped. the put in three solenoid packs and some plugs are different. my plug is 12 prong thin wall, they keep sending 9 prong. now daco a supplier in town says you have to cut your plug and put a nine prong plug in. my plug does hook up to it but it doesn't use all prongs I hate cutting wires can you help. is this even my problem? Any help
Thanks

A check of my information does show you have the E4OD transmission with 12 pin plug.
I don't see where any 9 pin plugs were used.
However there are only 9 pins being used on any E4OD that early.
I would say that splicing all the correct leads will work ok if you have directions for doing so.
I can give you the lead termination pins on the computer and the 12 pin plug pin numbers but not color codes.
I can do these things from expertise but you may not be comfotable doing so.
If you are willing to test out one pin at a time and make the changeover until all are done, it should work fine.
Or just match the color codes off the original trans plug to the half that goes to the computer, but thru the 9 plug pins.
It don't matter which pins are used but (the leads in and out must match up) for the computer to tell the trans what to do properly.
Computer pin # used are 19, 38, 42, 46, 52, 53, 55 and 2 leads go to 37 and 57 as common for a total of 9 leads.
To start the job make paper record of any color codes, pin references etc so you have the least chance of mistake or mixup.
Solder all wires and tape up each, then tie wrap the bundle in place.
Best I can do for you from here.

Well I don't know what you have if there are 12 wires.
The 88-91 E/F series and Bronco use 9 leads for an E4OD as well as other years that use the same trans.

What I will tell you however is the later 4.6/5.4 do use 12 leads for the E4OD.
Do you have a later transmission by chance or some one has changed it in the past?
If this is the case I can't tell you what leads are not used but only guess that such leads as trans temp may be one that your truck does not use etc.
This may be why you keep getting 9 pin plugs that is correct for your year but the trans is a later unit out of a PCM controlled truck where yours is EEC controlled. Big difference. Why don't your trans shop have this info?
Maybe they /you don't realize the difference.
It will take specific info the figure this out or someone who knows for sure.
Two places that may be of help is Karl at Baumann Engineering or possibly Sam at Level 10. These speciality shops know these units like the backs of there hands and have info most of us don't have.

the shifting problem you are having sounds exactly the same as the problem a friend of mine was having with his '91 f150 along with a few other people i've come across.

there is a speed sensor on the rear diff that you need to change. this sensor tells the transmission when to shift.

there is no way to check it but it's not an expensive part. i have known at least 4 people that have cured their transmission problems by replacing that sensor so it seems like a good place to start.

one guy actually had a good transmission replaced twice before changing the speed sensor because he didn't believe that was the problem.

"the speedo works idiot, how can that be the probelm"
he wishes he hadn't said that now.
