4.9 to 5.0 swap both trucks are 95 f150.
I have 2 1995 f150 2wd trucks. One is a 4.9 manual and the other is a 5.0 automatic. My 4.9 is lacking power majorly(barely pulls itself in 5th gear with 3.55 rearend) and my 5.0 has a smoked tranny. So my question is what exactly am I going to have to buy new to swap the 5.0 into the truck with the 5 speed? I know I can use the other truck for a lot of donor parts but I'm concerned about what size flywheel and clutch disc(diameter and tooth count). Is there a difference in a mustang 5.0 clutch and truck 5.0 clutch. Also will the electronic stuff switch over(other than throwing codes for nonexistent auto trans)? Also planning on turning the 302 into a 331 stroker in time and make a street/strip truck. Is there any wayto beef up factrory m5r2 if not what would be a good replacement trans? Thanks in advance for any help, support, or advice.

Question:
Why would a 300 "pull" in 5th gear? That's cruising gear and the 300 is far from being a rev monster as it is with its pretty skimpy powerband.
That aside, grab complete 5.0 with mounts, radiator, engine bay harness and drop it in place of the 300. You definitely need a truck 5.0L specific clutch, IIRC.

You're plugging the 300 computer into the 5.0 truck chassis harness bundle at the firewall, so that's no concern.
If you want a trans to hold a built up 331, then you may as well stay automatic. You will likely have to swap trans harnesses, though. The Mazda trans, as you surmise, won't take too terribly much abuse and you're wasting your time swapping in something clunky like a ZF manual trans from a Heavy Duty if you want to hotrod just a bit.
