Drivetrain clunk and spline lube

The more I read about driveshafts being "indexed" properly the more inclined I am to believe this is my issue. Any thoughts? Would improperly indexing the driveshaft cause this wild shudder after releasing my foot from the brake pedal? I don't notice any vibration once travelling.

On a side note I was driving my truck stock tuned for the past couple of months as I was throwing a code for iwe and the mechanic said put it back to stock. Turns out I don't have any issues. Anyways I put my MPT 91 performance tune in the other day and what a difference compared to stock. Thanks mpt. Bump is still there so it's nothing to do with tuning.
