Yes Ford can reprogram the PATS to work with the 5.4 PCM. As I have never checked the pinouts of the PCM connector I cannot conform that the pinouts will match. If you do get that done please post what year the 5.4 PCM is from.
I can then confirm to others by updating the notes that it works.

swapping a 98 4.6 out for a 98 5.4, got complete engine including torque converter, My question being "Will the torque converter fit my trans which is the 4r70w, If the trans behind the 5.4 was a 4r100 or an e40d?")
I apologize if you've already covered this.
Reason I ask is I've got the engine in but it doesn't want to seat flush with the transmission. everything appears lined up, and all the bolts will thread into their respective threads, studs from TC are aligned on flexplate. I'm worried If I snug it up with the trans to motor bolts I'll damage the trans.
Also I'm sure I engaged it with the pump, so maybe it slid out during install?
Or can I just turn it over by hand and allow it to "align" if its out of the pump?

You need to get enough clearance between the engine and trans to pull the torque converter out of the pump and rotate it with a light pressure to push the converter into the pump, you should hear and feel a "thunk" and then keep turning the converter until you hear and feel a second "thunk". At that time the converter will be seated in the front pump. If you don't get 2 "thunks" when seating the converter you are probably not in the pump fully. Trying to force it will result in serious damage. The converter will not seat by force.

i would like some clarification i have a triton 4.6 im my 2000 xlt f150 it has 341,000 miles on it and still running i would like to swap a 5.4 in for more power i have been reading and searching but im still not sure, do i need to buy a 5.4 triton or a 2 valve? i read that 99 is the year to get ?also where is a good place to pick up a converter for my swap and should i get a stall i have a u in the tr on the door tag so that means i have a 4r70w right.. thanks you for your help Chris

Exhaust Advice
JMC, I'm following your advice swapping a '99 5.4 motor into my '97 truck. We'll supercharge it but leave it internally stock. I'm not after a heavy-duty or competition set-up, just more vigor for hills & stoplights.
If my old 4.6 exhaust (Gibson cat-back & stock cat-forward) won't bolt up I need to think about a reasonable new system for the supercharged engine. I know I could go long-tube headers, hi-flow cats & true duals, but it seems like our trucks are not real sensitive to exhaust changes, so I wonder if that money would be well spent.
What's your advice?

Hello, I am new to this site and also wet behind the ears on engines. I have a 1997 Ford Expedition with a 4.6 liter/2 valve engine. I bought a 2007 f150 5.4 liter/3 valve engine. Can anyone give me advise/instructions/or ideas on how to do this. after I pull the 4.6 liter from my EXP, where can I post this information when I want to sell it. Any information from knowledgable people would help greatly. I am in very deep into this vehicle. I bought it for $2000.00, but have spent nearly $12,000.00 on parts, wheels, windshield, leather seats, and other stuff for the truck that I probably did not need. Needless to say, I am keeping this truck for a long time. Most of the time I feel like kicking myself, but I really wanted to build something and something to tinker with. I plan on putting a super charger and other performance parts on this. Hopefully, I can use some of the performance parts I bought for the 4.6 engine to put on the 5.4 (cold air intake, true dual exhaust, throttle spacer, and other things).

i'd like to add that in searching for a 4r70 5.4 liter torque convertor that i discovered that the part #'s are identical between the 4.6 and 5.4 so i just ran the stock 4.6 convertor and have had no issue with about 7 thousand miles, also i was able to just use the 4.6 headers that i had with the stock y-pipe and exhaust i had to remove the brace that holds the exhaust to the back of the trans and loosen all the clamps to get the extra little bit i needed to make the stock exhaust work
