im not sure about the states, but i know that i have personally seen warrenty get denied for trans issues because of the bigger that stock tires.
it mostely depends on how the customer presents himself to the dealership, (raging a-hole, or honest and pleasant)

as for you tuneing to pcm. it depends alot on the manufacture of the chip as to how they leave a trace of themselves in the pcm or not. the older hard chips alot of the time show up as a "different vehicle", such as a f150 showing up as a ranger etc. the newer programmers are harder to find, but they can be traced by shift stratigies, idle data, evap system, etc not being fully completed of their self tests. evap takes the longest after a re-program, up to a week of normal driveing before it fully completes its self test.

if you can get me the codes that the trans has i can give you a good heads up as to what the dealership should be telling you as to what is wrong with the trans.
