I have one on my truck and had a problem similar to yours. The problem was that the plastic piece under the bed broke ( what the small shear pin goes thru ) and it was causing on side to be loose and water would puddle on me too. I called Truxedo and they took care of it along with new velcro. Another thing to look at is see how tight the set screws are. I have mine set so that there is only about 3 threads showing just to give you an idea of how mine is. Hopefully one of the two will work for you.
