4R70W expertise required

I have a 1999 4R70W transmission that is being installed into a 1976 bronco behind a 302 V8. After installing it and getting all the mounts, electronics installed, the unit was road tested. It went 4 miles and won't go any more. The fluid smells lightly burned, somewhat dark. I know transmissions but I am not an expert.

My concern and possible cause is the output shaft. The shaft is from advance adapters. The transmission builder put it in. Upon removal I notice that the last of the three sealing rings on the shaft and the groove between it and the middle sealing ring is hanging out in space. There is a counterbored hole in the groove that has a maybe 1/32 inch hole to what I belive is main pressure.

Does anyone know or can verify that that sealing ring should indeed be inside of the transmission? If so would there be a spacer or something in backwards order that could allow the shaft to extend out the rear too far. Or is it a shaft problem?
